So to anyone that has opened up the transmission. How the heck am I supposed to separate it.. Correctly? I removed the two gears and the single fork from the tail of the trans, removed every bolt I could find. But I had to beat the input shaft and one of the output shafts with a rubber mallet to get the case to separate more than a 1/2 inch. What am I missing? Is it supposed to be so stubborn?

Look closely at the bearing and shaft under the gear that you removed. I think there's a snap ring of some sort in there. I want to say it holds the bearing into the case and will cause the exact problem you're having.
If that's not it, I would remove the spring detents (the little bolt heads randomly in the outside of the case). Or try shifting gears, it might bind if it's not in neutral.
If all else fails, let me know and I can take a look at mine.
