I need to pull the trans in my 90 FWD justy, but I'm not sure if I should just pull the trans by itself, or if I'll be better off pulling the motor and trans together. What says the knowledge of the board?

I would just drop tranny, by itself. UNLESS, the motor needs something major done to it.

Just remove the engine crossmember and drop it straight out the bottom? Seems like what I would have to do because of the long output shaft in the casing for the passanger's side half shaft.

pull 'em both together from the top stacks I have to agree with Stacks here. On the one hand, if you remove only the transmission then you don't have to drain your cooling system, remove dozens of vacuum hoses and all your electrical connections BUT on the other hand, pulling both together will be less of an arm-wrestling match not having to separate the block and gear box and then carefully realign them etc. A small difference but I will say, the slight advantage probably goes to complete powertrain removal. P.S. I removed an engine by itself from a parts car and left the gear box in, and getting to all of the trans bolts is a biznitch.
