I've got my engine and trans out for a clutch swap that has naturally snowballed into swapping out quite a few other things. I wanted to replace the input shaft seal for the transmission but I don't see any evidence of it inside the bell housing. Is it on the inside of the transmission?

You said it, The seal is inside the transmission. The trans isnt hard to pull apart. I've replaced all the seals and a couple of bearings inside my trans, with success too!

Yikes, that's what I was afraid of, glad I'm not just blind. I have managed to get my hands on a factory service manual since my original post. Once I crack the transmission open, are there a bunch of other seals/gaskets I'll need to replace while I'm in there? This project has already gone pretty far beyond what I was originally planning on doing so I'd almost rather leave it and see if its a problem later on.

I don't blame you, my justy went the same way initially I was just going to replace the clutch next thing you know.... as far as seals on the trans all you have are the 2 output shaft seals where the cv axles attach, the rear output shaft seal if it's 4wd, shift shaft seals, and the input shaft seal. You can use silicone to reseal the halves of the transmission. If I didn't have some bad bearings in my trans I would have left the input seal alone and just done the output seals.

Thanks for alll that great info. I'm going to leave it alone for now. I'm so close to getting it back on the road and I don't want to take anything else apart if I don't really need to.
